It is either something to do with the HDD or the sata Controller. Not saying that it will help you out but there are more things that can go wrong that are related to permissions and settings. Please try the following:Open an admin command prompt Copy/paste sfc/scannow Reboot Open an admin command prompt Enter sfc/scannow againSee if the message from sfc is "Windows Resource Protection did not find For testing purposes: WIN | type MSCONFIG | General tab | Diagnostic startup radio button | OK button RESTART!

I think this feature doesnt play well with a lot of kit (maybe older) and caused mine to take 15 mins to boot from a cold start. Why is writing your own encryption discouraged? Keep doing this until you find the culprit or there is nothing left. I had just done the clean install, so doing it again does not bother me that much as long as everything works.
